在游戏中，玩家扮演Rasputin，简称Raz。他是一个梦想成为“脑航员”的小男孩，而所谓的“脑航员”是由具有超能力的战士组成的精英组织。Raz为了实现这个愿望决定离家出走，并且加入了一个为培养孩子们超能力的夏令营中。来到了这个夏令营后，Raz开始进入紧张有趣的夏令营生活，在这里与其他孩子以及脑航员的夏令营顾问交流。一切看过去都相当不错。然而，这个看似普通的夏令营生活背后却是一场惊人的阴谋。Raz在无意中发现自己已经卷入阴谋中，面对突如其来的转变，还是个孩子的Raz应该如何面对？因为游戏设定在虚幻的精神世界中，所以各种超乎想像的舞台设计、完全无视于真实世界的物理反应，都会在游戏中展现让人惊讶的创意。扭曲的世界、歪斜的空间、诡异的色调，以及各种匪夷所思的舞台设计，构成了《脑航员》奇幻的游戏风格。在游戏中玩家可以游走各种不同的精神世界，包含了疯狂的心灵舞台、梦世界、奇幻的想像空间等，玩家能够靠着精神移转的方式穿梭各种游戏舞台，体会截然不同的游戏感受。不过虽然在想像世界中玩家可以经历前所未有的冒险，但是玩家并不是飞天遁地无所不能，事实上玩家一开始只有最基本的跑、跳、攀爬等动作，随着发现更多“心灵碎片”之后，玩家才能提升更多能力，也更方便游戏过关。另外在游戏中针对人类的喜怒哀乐情绪，以及害怕、妒忌、憎恨、懒惰等心理反应各自设计了截然不同的游戏舞台，让整个《脑航员》的内容从单纯的游戏更进一步提升到如同心理学大师佛洛依德的伟大著作般，透过游戏探讨人类的心理世界，这也是这款游戏独特魅力所在。
